Bataguridae was named by Gray (1870). It is extant. Its type is Batagur. It was considered paraphyletic by Bickham (1975).

It was reranked as the subfamily Batagurinae by Kuhn (1966), Bickham (1975), Tao (1985), Ernst and Barbour (1989), Staesche et al. (2007).

It was assigned to Testudinidae by Kuhn (1966), Tao (1985); to Cryptodira by Eaton et al. (1999); to Testudinoidea by Joyce et al. (2004); and to Emydidae by Bickham (1975), Ernst and Barbour (1989), Staesche et al. (2007).
